first off, this "sphere of influence" is "tribal land", just so we're on the same page. tribal nations can get tribal land and then when reforming their government all those provinces will be their core provinces. you can take tribal land virtually for free without overextension in peace deals, so you can quickly chonk up your colonies. to your questions:
1) yes you do get the uncovered trade good. this can be extremely helpful to weed out "worthless" tradegoods like grain to focus on more valuable stuffs like cotton, tobacco etc. i believe forcing a tribe to resettle deletes their tribal land and rerolls the trade goods, but i'm not 100% sure of that
2) nah they won't care, but they might still get negative opinion from border friction. the devs specifically made this decision to make it more historical i believe. europeans didnt care if a forest belonged to the cree or huron or whoever, if there's mineable things they'll plop down a village
3) i believe if you only take their capital, they will not be fully annexed and instead just migrate to one of their tribal land. so no, it won't be rerolled

Do they suddenly just get bigger after the reform process is done?

I still have to settle it with a colonist, right?
