Pokemon have individual ID but items don't. It's safe to use the item but it's not safe to use the pokemon. You can still breed it though, its offapring have no problem (but you need to check if the pokeball is legal).
Also balls that is impossible to be on certain pokemon right now, like any ball beside poke ball on starters. Or balls that need pokemon home, like strange ball.
It’s 100% safe to take the item and use it.
You can use the mon itself on your local switch if you want, it’s only if you use it in online functions (ie raids and online battles) that it may be detected as hacked.
Personally I take the item and release the mon when I get one, I had a stock of 15 master Balls and 10 golden bottle caps in SW/SH at one point from it
Wait, I can safely use the master ball I got from one of the hacked mons? I released the pokemon, but I didn't know it held items.

Yes you can safely use any bottle caps, mints, master balls, ability patches, etc that you get from the hacked mon. The risk is using the Pokémon itself, the item is fine
I don’t get why people say it’s dangerous to use it online. It already got checked when you got traded it. You will not get banned when you gonna use it online.

Which pokeballs are illegal? Only one that comes to my mind is safari balls

Charmanders can have any ball thanks to the char raids.
charmander is not a starter in scarlet violet…

 Got a perfect shiny ditto from an account like that a few days ago. It's been great for breading
