Wtf? Ofc it is borderline tyrannical and inhumane for a governing body to abuse its power through the act of culling. We are no strangers, even back then, to a media trope setting where an incident is of an extreme critical importance of jeopardizing a nation that its government is willing to cross lines of ethics and morals just to preserve its peaceful state. The purpose of this plot element is to show just how big of a deal is black mesa to the government.
