How do you remove those markings left by the machine? I don't know anything about CNC.

You can do a finishing pass where you basically just buff them out. Or plan tool paths with different tools to minimize these marks in the first place. https://www.youtube.com/watch?v=nX12v51LbyM

True, but because there are so many odd shaped surfaces, lowers are usually bead blasted or tumbled. There are pros and cons to either option. Then prior to anodize, they usually get a heavy acid etch which cleans the parts and removes metal uniformly and roughens the surface of the aluminum to give it a uniform, matte finish.
