But most movies and almost all animated movies are like that, even some videogames. Do you remember the guy from Avatar joining the blue guys, Horus Lupercal betraying the emperor who then buckled up and killed his son, batman, lightning McQueen losing the race just so the old car could win one last time (happened not long after he destroyed a city and wanted to flee)? Would you really generalize character development as a metaphor?
TLDR: The metaphor in matrix is probably just a "retcon" in a style of Hermione being on a wheelchair and the authors didn't even think of that while making the movie, if not then it's too unspecific to be noticed.
